Hi, is it possible to do some kind of “find and replace” in the titles of audio tracks and subtitles?
Alternatively is it possible to execute a script everytime I add a video file to the mkvtoolnix GUI?
I would also want to automatically disable specific tracks based on codec.

No, neither is currently possible with the GUI. If you need automation, look into scripting things with mkvmerge, e.g.
