It appears MKVToolNix uses a portion of the FFMPEG which I believe is where the vulnerability was found. Is this true, and will MKVToolNix be updated to patch the vulnerability?

Do you have anything more concrete than your vague description?
MKVToolNix does not decode video. It simply doesn’t contain any code for that. Therefore this doesn’t apply.
